output files ALANINE.out is huge

I would assume most of the ouput is the charge of the atoms. If you want to 
reduce the output you should change the printing of these properties in 
FORCE_EVAL%DFT%PRINT%MULLIKEN and FORCE_EVAL%DFT_PRINT%HIRSHFELD.
You could either disable the printing or redirect it into a different file.
