Sometimes I suprise myself at how stupid I can be. When I ran it like this
C:\cygwin\usr\src\cp2k\tests\NEB\regtest-1>..\..\..\exe\Cygwin-i686-g95\cp2k.sopt
2gly_B-NEB.inp

IT WORKED!!! :-)
So it all depends on where you are to know how to get there.
