wild guess without having any additional information.
The problem might be your network. Are you sure that you have
exclusive use of the network/nodes? 
Jobs run slowly --> with constant time or strong variations of time?
Monitor your network! Monitor your load on the nodes!

Hi, anyone  encounter the problem that, after running MD about 2000 steps, the jobs run slowly , when parallel running on more than one node.  however, running on only one node, there is no problem.
